Three decades after the great war between the humans and the Zentradi, the U.N. government is developing new technologies to use in their transforming fighter aircraft by running tests on the colony planet Eden. Military test pilots and former childhood friends, loose cannon Isamu Alva Dyson and the Zentradi mixed race Guld Goa Bowman, are selected to each pilot a new aircraft (Shinsei Industries' YF-19 & General Galaxy's YF-21) for Project Super Nova, to choose the newest successor to the VF-11 Thunderbolt variable fighter which is currently still in use by the U.N. Spacy military forces. Their own personal grudges end up disrupting the tests, and begin to wreak havoc on the program.

But when a naked girl appears in his classroom to give him his Expers Suit, complete with real superpowers, he learns that Expers is not just a simple computer game — it is a real-life kill-or-be-killed PvP (Player versus Player) game. Only the main character of the game can survive until the end — but who is the main character? And, perhaps more importantly, who is controlling the game?

Three weeks have gone by since the alien spaceship crash landed on the Graviton City spire, and since then the aliens have been hard at work converting their ship to a pleasure district, hoping to make friends with the humans!… Not. Perpetually late and continually over-eating A-ko, spacy and cheerful C-ko, and brilliant and bold B-ko are about to enter summer break from school, and it just so happens the alien ship is open for business. When a free meal turns into a sob story about how the aliens just want to go home, will it be A-ko or B-ko who can get the ship into orbit again?

Earth. The not too distant future. A city is miraculously reborn just sixteen years after being completely destroyed by a giant meteor. At the prestigious Graviton High School for Girls, two new students are introduced. A-ko and her ditzy sidekick, C-ko.

A-ko and B-ko's pursuit of a handsome Coke-loving, motorcycle-ruding stud named Kay has a wrench thrown in when C-ko grows very jealous of him. Meanwhile, the aliens' ship floating in the bay is about to turn into the ultimate nightspot. Good luck with that, catastrophe always occurs when the three 'Ko's get together.

A-ko and B-ko are fighting as usual, as C-ko watches from the sidelines feeling neglected by both. Ayumi-sensei has been behaving strangely lately. She's wearing a heart-shaped crystal with a hexagram inside, and is chanting mysterious prayers in private. At the ruins of an ancient civilization, an archaeologist spies a hexagram among the hieroglyphics. Deep in outer space, an alien fleet is on a course for Earth, and its flagship bears the same hexagram shape.

Rei Sugiyama never had much self-confidence but always found solace in watching anime. Suddenly, she is set upon by thugs and is helped by a beautiful stranger who takes them all down. It seems young Linn has fled Deep Kyoto from her cruel mistress and has traveled to Edo where she hopes to find her long lost brother, who was last seen working for the Kuon Detective Agency. By chance, this stranger happens to be Miho Kuon and lets Linn stay with her (nicknaming her Kotetsu, or Little Tetsu after her brother, Tetsujin). However, a mysterious agency called the Syndicate are after Miho and Linn is now in the thick of things.
