In a futuristic Japan, the Sibyl System is charged with keeping the peace. The upcoming installment's story takes place amidst signs of postwar reconstruction in the winter of 2028. Tensions are rising in New Port City as demonstrations are held concerning the interests of foreign cartels. This leads to a shooting incident involving riot police. It all started with a cyberbrain infection released by the terrorist "Fire Starter." An independent offensive unit led by Makoto Kusanagi entrusts the suppression of the situation to their ghosts and aims for their own justice. Below the surface of the incident, lies the "tin girl" Emma and the "scarecrow man" Burinda Junior. As Kusanagi deals with the incident, she draws near to what those two ghosts were seeking.

Freed of her responsibilities with the 501 Organization, Motoko Kusanagi must now learn how to take orders from Aramaki. Someone hacks the Logicomas, and Batou enlists the help of former army intelligence officer Ishikawa and former air artillery expert Borma. Kusanagi also seeks to enlist ace sniper Saito and undercover cop Paz into the new Public Security Section 9.

After being branded a potential threat by the hero village, Basara returns home with his companions, where their bonds deepen amid growing tension over a summons to face the elders. Encouraged by Chisato and strengthened by his friends, Basara overcomes a trial that forces him to confront his doubts and accept that he doesn’t have to fight alone. United in resolve, the group sets out together for the hero village, ready to face what lies ahead.

The story starts following an incident: a young girl jumps from the top of a building. The image provokes a certain dread, as the girl appears to have been a corpse even before she jumped. The case is dismissed, yet more and more of these suicides occur, and all from the same building. Thus began the rumour, that a ghost inhabited the rooftop of the building.

In the year 2029, Section 9, a group of cybernetically enhanced cops, are called in to investigate and stop a highly-wanted hacker known as 'The Puppetmaster'.

The vicious, power-mad Kano is determined to take over Earthrealm, one soul at a time. Assisted by a trio of cold Black Dragon mercenaries, he embarks on a brutal assault from town to defenseless town. The choice is simple: kneel or be annihilated. Kenshi, a rebel warrior, calls on Kuai Liang, the only one powerful enough to challenge the malevolent Kano. But Kuai Liang has given up the ways of the warrior, and Kenshi is too undisciplined to defeat Kano himself. If Kuai Liang cannot break through the glacier of doubt that holds him back, Earthrealm will fall.

Cyborg detective Batou is assigned to investigate a series of murders committed by gynoids—doll-like cyborgs, which all malfunctioned, killed, then self-destructed afterwards. The brains of the gynoids initialize in order to protect their manufacturer's software, but in one gynoid, which Batou himself neutralized, one file remains: a voice speaking the phrase "Help me."
