Shibuya, Tokyo, is bustling with the Halloween season. A wedding is being held at Shibuya Hikarie, where Detective Miwako Sato of the Metropolitan Police Department is dressed in a wedding dress. While Conan and the other invited guests are watching, an assailant suddenly bursts in, and Detective Wataru Takagi, who was trying to protect Sato, is injured. Takagi survived and the situation was settled, but in Sato's eyes, the image of the grim reaper that she had seen when Detective Matsuda, the man she had been in love with, had been killed in a series of bombings three years ago, overlapped with Takagi's.

When gorgeous model Ai Shindo finds herself stalked by mysterious men, she comes to Ryo and his crew for protection. However, Conan falls down in the bathhouse and loses consciousness. The two suspicious men, Tatsu and Kondo, take him away in a car. The two belong to the underworld and seem to be working at someone's request. Meanwhile, a woman named Kanae visits the Mouri Detective Agency to request an investigation into her husband's affair. She shows them a picture, and the husband in the picture is one of the culprits who kidnapped Conan.

In the distant technological future, civilization has reached its ultimate Net-based form. An "infection" in the past caused the automated systems to spiral out of order, resulting in a multi-leveled city structure that replicates itself infinitely in all directions. Now humanity has lost access to the city's controls, and is hunted down and purged by the defense system known as the Safeguard. In a tiny corner of the city, a little enclave known as the Electro-Fishers is facing eventual extinction, trapped between the threat of the Safeguard and dwindling food supplies. A girl named Zuru goes on a journey to find food for her village, only to inadvertently cause doom when an observation tower senses her and summons a Safeguard pack to eliminate the threat. With her companions dead and all escape routes blocked, the only thing that can save her now is the sudden arrival of Killy the Wanderer, on his quest for the Net Terminal Genes, the key to restoring order to the world.

In the city of Oedo 2808a.d., three Cyber criminals are given two choices, to either rot in jail or to join a special force of the Cyber Police to get possibly one more chance at freedom ever again. For each criminal apprehended, and for each successful mission done, the state will agree to reduce their sentences. Lead by Hasegawa, the new recruits: Sengoku, Gogul, and Benton will bring some hard justice to Oedo and possibly taste freedom again.
